When you take out the nostalgia goggles, the animation itself is ultimately "soulless" because it's effortlessly done by scripting and algorithms, instead of each frame being earnestly drawn by a person. It's almost comparable to AI art in a way. Though I guess Flash OC is better than no OC. But I'd rather take a 1 minute manual animation over three 5 minute Flash animations.

Anime is not frame-by-frame either.
Most animation re-utilizes frames when characters talk and saves frame-by-frame animation for action scenes.
The closest you can get to frame-by-frame in its majority is something like Ren and Stimpy, a Richard Williams film or a Ghibli film.

Anime may not be perfectly frame-by-frame, but it's still based on normal drawings, and it's completely different from having a "skeleton" drawing which the machine animates with vector graphics.

Except no animation is animated by a machine unless is something like GoAnimate or making a 3D model do a pre-set animation.
If you mean separating the drawn characters into parts and manually animating it using those same parts, then that's more in line with animated sitcoms like Family Guy and modern Simpsons than 2000s flash animations.
I would argue flash cartoons have more fluidity than anime, excluding again, feature-films like Akira and Ghibli films. 
Not that is a bad thing because having those low-animation moments help establish plot points and focus your animation-budget on action scenes instead.
Flash has had motion tweening since it earliest iterations? I literally grew up using the program and it was an extremely common practice.
